Customizable GameCube Joystick / Analog Stick Riser

This can be placed under your thumbstick to raise it up to clear the case if it is rubbing when your case / pcb / stick combo isn't the right height. You can also use it in stock controllers to get a different taller feel.

This model is tiny and really pushes the limits of what can be 3d printed reasonably, so make sure your machine is tuned well. The functionally of this part hinges on your printer's abilities.
