Typical 5x3mm magnets will measure 2.6~2.8 mm thick. The current print profile should clear all magnet thickness variation but may will likely result in the magnet moving around within the model, giving and audible “click” sound when engaged. I have successfully printed 2.8mm deep wells that fully capture the magnet with no sounds.
