3D Print of Wall Workshop Kickstarter Edition - the low profile hobby painters' organiser

I'm using Cura to slice and it keeps adding extra part to the lock area and the nail holes are also partially filled at the top. Anyone have any ideas on how to prevent this? Thanks.
