Hovercrafts serve as one of the primary transportation and defensive forces for the city of Zion. They are manned by a mixture of redpills and natural-born humans. The ships vary greatly in size, armament, crew complement and combat performance but all have one mission: The protection and freedom of humanity from the oppression by the Machines and its continued use of the Matrix to imprison and control most of humanity.

Mark 3:9 :- And he spake unto his disciples, that a small ship should wait on him because of the multitude, lest they should throng him.
This biblical passage indicates a proposed exit Jesus could make to "rescue" him from the crowd; appropriate to the plot of There Are No Flowers in the Real World, in which the Pequod was sent to rescue Rocket who was at risk from Agents, able to possess any of the blue pills in the Matrix at any time.
